Does using a proxy server protocol with a torrent client like Vuze effectively mask IP addresses?

If the client has an option to set a proxy server, then it uses the proxy you program in, but if you're adding a proxy into IE or a web browser it doesn't. Just like chat clients such as AIM etc.. you need to program the client to use a socks5 etc.. so it depends if the client can be programed with a proxy.
